I use different themes (or variations on a theme) for different categories a lot. It's always using the external theme where the css is on its own page(s), so I'm adding things like /css:theme/code/1, /css:theme/code/2, /vineyard:css/code/1 etc into the theme location box. I noticed once last week the same behaviour you described but thought I must have just not clicked the Save Changes button, particularly as it didn't happen again after I changed the theme a second time. So as you have had the same issue it does seem as though the change might not stick sometimes. So it's worth raising as a bug as the devs are probably not aware of it.
